Yes, I've encountered the same. They were automatically added, so I contacted support and was then asked to delete the extra one...

Actually, thanks. Your posting reminded me to post some of my stuff, and I noticed that I, too, had a duplicate. If you look in that box where it says "Active Transcript" and "Previous Transcript" there is also a "View" button. If you click that, you get a list of your "active" stuff, and you can delete the duplicate.
I think the delete button has disappeared in the revamp of the portal? Or am I missing something? I'm also trying to delete a duplicate.
Yes, I was just checking --- it's been ages since I added the CPEs manually --- it seems that there's no option to edit or delete CPEs that have been accepted, though it's there for draft CPEs.
In the past, if I came upon duplicate CPEs, I'd get ISC2 support's confirmation before deleting them myself; now I suppose they'll do the dirty work once you contact them.
@RobRazInCanada You can contact Member Support at membersupport@isc2.org for assistance deleting a duplicate CPE. Please remember to include your Member ID in the email.
